He made his Bundesliga debut on September 9, 1995, playing the full 90 minutes in a 3-1 home victory against 1. FC Kaiserslautern.

Nikolov played a crucial role, contributing with 20 appearances during the team's 2006-07 season.
Despite an initial announcement in January 2010 that the 35-year-old Nikolov would not extend his contract, which was set to expire in the summer, he eventually signed a new deal that kept him with the club until 2012, and subsequently extended it further until 2013. In June 2013, after 19 seasons with the club, Eintracht Frankfurt mutually agreed to cancel his contract, effective immediately, to allow Nikolov to pursue his ambition of playing football in the United States.
