Following the dissolution of the IBLA, the teams transitioned back to the Claxton Shield competition. Hughes played a crucial role in helping the Perth Heat secure the 2003 Claxton Shield championship, batting an impressive .429. His defensive prowess was recognized when he won the Golden Glove award in the 2004 Claxton Shield. He continued to achieve success in Australian competitions, contributing to the Perth Heat's championships in the 2008 Claxton Shield and 2009 Claxton Shield seasons. In the 2009 season, he batted .439 with five home runs, earning a spot on the All-Star team at third base and being recognized as the Championship MVP.
