He later competed in Formula Three Sudamericana, where he achieved significant success, dominating the series and winning the championship in 1997. Following his success in South American Formula Three, he transitioned to International Formula 3000. In 2000, he won the International Formula 3000 Championship.

When Chip Ganassi Racing transitioned to the rival IndyCar Series in 2003, Junqueira moved to Newman/Haas Racing, which was then a top team in the renamed Champ Car World Series. He continued his strong performance, finishing as the series runner-up for two consecutive years in 2003 and 2004, achieving two wins in each of those seasons. During this period, he also made four one-off appearances in the Indianapolis 500 for both Ganassi and Newman/Haas, securing the pole position in 2002 and twice finishing 5th in the race.


In the 2005 Indianapolis 500, Junqueira was involved in a significant crash where his car collided head-on with the Turn 2 wall. The incident occurred after he had passed backmarker A. J. Foyt IV, whose car then inadvertently struck Junqueira's right-rear corner. He successfully qualified the car on Bump Day, but was later asked to withdraw to allow the team's regular driver, Alex Tagliani, to take his spot, as Tagliani had failed to qualify his primary car due to technical issues. In 2011, while driving for A. J. Foyt Enterprises, Junqueira qualified his car for the Indianapolis 500 in 19th position.
